I have had this appear
even when swapping servers for the launcher
My advise is to ignore it.
Use the update normally if you can.
if its really too hard to bare or your net is slow re try the manual one.
I suggest you use the normal way of patching and when you get a popups
press ok and keep clicking the right button on launcher it forces the updater to grab new lockons to the server
