In your internet browser (Internet Explorer). Thanks for the info I never knew that, but I kinda figured it was something because I would always see that whenever I typed "M" in my internet explorer browser. Just tried it lol.

well if you think about it, your My Documents has an address bar too... and that also servers as Internet Explorer. so why can't MapleStory.lnk be connected into your computer via your browser? XD
so it makes sense for it to run like that.

Why can't it ?.. It IS linked..
I mean you install Firefox, IE, Netscape etc on your computer and wich it links ;P

How does it open? Just, like, the program? Or, in a browser? (I mean, I have opened other programs using the browser at school, because its the only way to get around their retarded blocks...unless you know the admin password)

Your web browser is only a file browser that interpret (is that a word?) You can open webpages in your My Computer too.
The .lnk is a link file containing some info about how to start the application. So when you run it with a file browser (or web browser) the browser interpret it and make the appropriate action, in the case run the application. This is how some games has a "Start" button on their webpage that makes games in your computer run.

why would you even bother typing the ink file into your browser when you can just locate the ink file and make it as a desktop icon(or do the original exe, either way)

The MapleStory.lnk is the .lnk you have on you're desktop for maple, the one you usually doubleclick. You're desktop is in the search pad from windows, so the IE simply doubleclicks it for you.
If you delete the maplestory desktop link, tata it doesn't work anymore O_o
