In Ocarina of Time, when Link is an adult after having aged 7 years in the Temple of Time, he defeats Ganondorf and seals him in the Sacred Realm. Then, he goes BACK to the Temple of Time, replaces the Master Sword and goes back to relive his childhood.
In doing that, he created a split timeline.
The Hyrule which had been destroyed by Ganondorf still exists, but in that Hyrule Link does not. So then centuries later, the events preceding the Great Flood happen and when Link is expected to come save the land, he doesn't, because he doesn't exist. Then WindWaker begins.
The Hyrule which Link goes back to also exists and as he meets with Zelda they both now know about Ganondorf and are able to put a stop to him before he does anything. Then Link goes to look for Navi, and he ends up in Termina.
So begins Majora's Mask.
Every Link and Zelda after Ocarina of Time is a different Link and Zelda. They are descendants.
