Config/System Missing or Corrupt

I've had this problem a lot lately,which resulted in me doing about 3 clean installs in a row(between Vista and XP).I thought it was always the result of me shutting down the computer by button(thus allowing the data to not be properly saved or something).Well now I've been careful to shutdown by windows instead of the power button but once again I got this error.I did what I always do,insert the the install disc and use system recovery console.I ran chkdsk and it scan the drive,saying that it found 1 or more unrecoverable errors.After that I tried to boot again and it booted up fine this time.

My Only question is,how can I fix/prevent this from within windows?I'm using XP btw.
