What ham says. Mobos usually have a list of approved RAM. Generally, RAM that isn't on that list should be able to work but you could run into issues like these.

No, they limit frequencies, but they still work with ram with a higher frequency.

example (though I could be wrong about the frequency): His cpu max supports up to 1333Mhz, but that doesn't mean it can't work together with a 1600Mhz. The only difference is, is that it won't run on 1600Mhz, so it's a waste of money.

The other issue's he has is the heat, but the 955 is hot overall, if he uses a stock cooler, it's possible it's not really a problem with the mobo, but a problem that already existed from the start, but didn't really occur till you started adding components to the system.

Most after market coolers can't go above the 2000rpm (except when using scythe mugens below the mugen 4... those like freaking out).

Actually, they do. My old Q9550 could handle DDR2 and DDR3. However, this isn't an issue or very rarely poses one.

Of the listed, which do you think would be the most effective?
    GeminII M4
    TX3
    Mugen 2 Rev B
    Noctua NH-U9B SE2
    Silverstone NT06-E

The gemini and silverstone are no go. the TX3 is like 12 dollars cheaper and cools slightly better. The Noctua it's heat pipes will most likely give issue's closing the case. Since you have a panel fan on your case it might be a good idea to get a low profile cooler like the gemini, but go with a shuriken rev B then.

The Shuriken will be powerful enough to keep me pretty far away from the red when gaming?
I don't intend to attempt any sort of OCing.

Yes, since the side panel fan seems like a intake. The low profile fan will benefit the most from it, because it will take air directly from the panel. Other than that the 80mm fans in the case aren't that great for airflow, so the only benefit of those is to take the heat directly out to the back.
