They seem weird because of the flair on the surface, but they are about how we interact with one another as we develop into adults and have to face the real life issues that come about. They often deal with relationship, personality and sexuality issues because those are typically the biggest issues people have when developing in their teens, and lead to them becoming the person they'll be, usually, for the rest of their lives. There's a lot of metaphors for real issues tied in with the game design from the conversations to even the RPG elements, such as the school life/dating sim aspect and Social Links, a visual novel style approach to powering up your party members.
It's about seeing that there's more to people that what you see on the surface and that the persona we all tend to use on a regular basis is just a tool to help us face the problems we have in our lives, even if it's just getting through the day. When we know and accept who we are at our core that's when, at the very least, we become a stronger person for it. You see this very same thing in a lot of Drama shows and some really good examples of it are in the prison dramas such as Oz and Orange is the New Black, where a major point of the show is human interaction. In Treatment was another one that was pretty decent about that.
They just found a creative way to add in supernatural elements to explain it all, like the Shadows, but even they are basically just a metaphor for "problems" or "situations".
